But I thought you also wanted to use Apple Mail at times. Wasn't that what your post had been about?

Well, obviously, if the mailbox had contents that you wished to keep you'd copy them before deleting it. So I'm not sure what the point of this comment is.
What I was suggesting was that if you used that dialog to tell the program that whatever mailbox you are using for your sent messages with your other programs was to be for "Sent" messages it would not need to and would not re-create the offending ".Sent" mailbox that you don't want. If this suggestion works and is useful to you, then I'm pleased to have helped. But by all means don't -- if you don't ever use the client and/or don't want to try the solution.
