Sujan,
As you wish to know about mask file. In fact the mask file hides all those areas which lie outside wateshed boudry. These pixels are not processed in futther simulation.
To prepare the mask file you have to take the following steps:
1- Digitize watershed boundry from topographic map,
2-Clip the DEM with this polygon coverage in arcinfo, this would assign nodara values -9999 to all pixels lying ourside the watershed boundary,
3- Convert the Mask grid to ascii format by using grid ascii utility.
4-Replace -9999 to 0.
5-remove six line header and convert the file to bin files.
