I use XWD.
$ xwud -frame -out <outputfilename>
your mouse cursor should now change and you can click on the window you
want to grab. The output is in some X format, so you need to open up Gimp
to convert it to PNG or what not.
If you want a whole window screen shot, do
$ xwud -out <outputfilename> -root
=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=-=
