Hi Michalis,
We are testing out ArcGIS server and ArcSDE (both 9.3.1) on Linux Redhat and it is working as well as or better than our old Windows ArcGIS server.
I've attempted to answer your questions below. Hope this helps :)
1. Disc image questions -
We had problems with the *.gi files from https://rti.cfr.washington.edu/software/iso/esri/ArcServer/9.3/ as well and did not use them.
Back in July 2009, Luke Rogers (lwrogers at u.washington.edu) had to order the linux discs for us. When they arrived we got copies directly from him.
You might want to email him to see if there are now copies of the discs in the library.
Normally you should be able to check out the cds from the map collection in the basement of the suzzallo library.

2. ArcGIS server upgrade questions -
The 9.3.1 upgrade hosted on rti.cfr.washington.edu will work for you. The license controls whether it is Enterprise or not. See below for licensing questions.
3. ArcSDE server upgrade questions -
The ArcSDE_UNIX_9.3.1.iso is not an upgrade, but the complete install.
If you are looking for the upgrade look at the tar files in https://rti.cfr.washington.edu/software/iso/esri/ArcSDE/9.3.1/
4. Licensing -
You'll need to contact Luke Rogers (lwrogers at u.washington.edu) he'll send you form to fill out.
You can complete an ArcGIS server install without the license, but you'll need to go back and complete that step once you have the license.
Ps. If you are running SElinux in RedHat you'll want to watch your system error logs closely and make the appropriate adjustments. SElinux _will_ interfere with the install.

I have a few questions for people out the that have had success
installing ArcGIS Server 9.3.1 on a Redhat Linux machine.
1. I have downloaded the images on the server and noticed that they
come as .gi files. Mounting the first one I found out it is a Windows
only version. I attempted to mount the second one
(ArcGIS_Server_93(1_1).gi to no avail. Mount cannot auto-find the file
system type used. Anyone has any ideas how I can mount this to probe
it? If it is the right image of course.
2. I assume the upgrade to 9.3.1 needs to use the
gis931-server-linux.tar file, and not the
ArcGIS_Server_Enterprise_UNIX_9.3.1.iso file. But is the linux version
indeed the Enterprise?
3. The ArcSDE upgrade for Linux is ArcSDE_UNIX_9.3.1.iso?
4. Are there any forms to be filled for licenses?
